I'm going through the textbook "Beginning Perl" located at perl.org, and I'm having a confuse with one of the example questions. I'm supposed to determine the order of operations for 26 + 3 ^ 4 * 2. According to the precedence table in the textbook, + and * come before ^. So I think the answer should be ((26 + 3) ^ (4 * 2)), but the book says the answer is 26 + (3 ^ (4 * 2)). Looks like you want something that integrates well with your workflow. The closest to your description seems to be Manuskript although I haven't used it. But your requirement of "keeping notes and frameworks and linking back and forth" should be possible by stitching together existing Linux tools using a syntax like markdown or asciidoc so that you can use any text editor to write your story and use external tools...
