But, if the problem you're having has more to do with getting all of your spacing between paragraphs inside a Scene screwed up, check if you have MultiMarkdown enabled in your compile settings. I don't really understand what you're looking for, but the comments lead me to think of one thing that might be a little relevant, if not directly useful for you. I am seeking a well-designed (maybe even young or unfinished) alternative for general math documents. I use Jupyter myself for different things but I wouldn't go as far as to write anything beyond a few formulas there.
