I write a LOT of documentation in Markdown for $DAYJOB. I normally use Marked2 (not free, but I paid for my license 7-8 years ago) or MacDown (free) to preview them, and to export them to PDF. Both of these programs are specific to macOS, but a web search for "markdown editor" turns up a few dozen others, for other platforms. I use Marked2 on macOS which is a rendered but not an editor. I use vim, so I really just want a preview. Marked2 watches writes and automatically scrolls to the most recent write location. Looks like you want something that integrates well with your workflow. The closest to your description seems to be Manuskript although I haven't used it. But your requirement of "keeping notes and frameworks and linking back and forth" should be possible by stitching together existing Linux tools using a syntax like markdown or asciidoc so that you can use any text editor to write your story and use external tools...
