Now, a tool like Draftable almost does what I want. The problem is that the two documents have extremely different structures—e.g., the proposal doesn't mention the sections it is leaving unchanged, so if I were to compare what I've got with Draftable right now, it would think that the missing sections have been cut, when really, they've been left intact.
