I’ve been using Huntr for years now to do just this. It’s changed a few times since I’ve started it so it’s now a paid for product but I think it’s worth it imo, especially with the extension to scrape the job descriptions. You can keep notes in it as well so if you write a cover letter or custom note somewhere you can save it for reference in case anyone ever brings it up. Source: 10 months ago

As for some last housekeeping notes, make sure you're using a resume generator like Creddle. There are plenty of other ones out there, but Creddle is particularly my favorite for one specific feature, and that is it strictly adheres to the one-page-only rule for a Resume.
