What we found is that these are not necessarily problems of the underlying medium (a notebook), but more of the specific implementation (Jupyter). I'm still happy with Apple Notes for its integration with all of Apple Apps, easy sharing with family members, etc. I have tamed it more as an ephemeral and quick Notes App. The notes that starts there are usually transferred to a more permanent and organized Plain-Text setup[1] (currently guardian-ed by Obsidian).
