By default it uses the command line version of avrdude for simple "read/write this image" operations, but there is a GUI for it as well. As well as an android app (zflasher AVR). I would suggest using AVRDUDES GUI. Being able to change fueses and verify code with a click is MUCH easier than messing around with Arduino or AVRdude command line. Source: over 3 years ago
