Storyboarder

You should know about Storyboarder, an excellent free app that supports both digital and pen-and-paper sketching of storyboards. I really like it because you can print out a page of boxes with a QR code, draw your storyboards, and then import them into the app for further editing and sequencing. Awesome stuff.

Twine

One more -- Twine is an awesome free tool for sketching out non-linear branching storylines. It's great if you're trying to design an interactive game with multiple possible outcomes, as you can write each step along the process in a little "card" and then link them together freely as you see fit. You can even use it as a production tool to create a "choose your own adventure" story and publish it in HTML5.
