I'll assume you have proper backups. I would start by running a simple checksum-based de-duplicator on your primary storage, then run dupeGuru to find and remove similar pictures and czkawka to remove similar videos. Source: over 1 year ago

You're basically screwed. I can't say for sure but I would bet money apple changed the file names of every photo imported to their filename pattern and, as such, Dropbox no longer knows those files are the same.
