Surely a "local private wiki ... Not web based ... On a desktop application" is not really a "wiki" at all, but rather a "static site generator" with a built-in "search". Jekyll is quite specific for blogs and I think theming or adding/removing features it is not going to be trivial. I remember there was this thing on top of jekyll (octopress) that was just a nightmare to configure, and that was because jekyll was just a very simple tool. Source: about 2 years ago
