Well, there's 2 possibilities. Either A) your modding tool messed up something during saving and now your data is corrupted, or B) your json file is now "invalid" because you accidentally deleted an important character. If its A, I hope you made backups, otherwise you're screwed and you'll need to start from scratch. But if its B, don't worry.
