What I did for my instance (aipub.social) was I took the original logo file from github (https://github.com/mastodon/mastodon/tree/main/app/javascript/images) which is "logo-symbol-wordmark.svg" and pasted the SVG url into this online SVG editor, https://boxy-svg.com/ that allowed me to edit the existing one to my liking, in my case I just wanted to change "Mastodon" to "AIpub".
