Transit

Transit is best when you know what the different options are for getting to your destination, but you need a really good up-to-the-minute display of when each bus or train will be arriving where you are. Now that I know which bus routes cover my commute, and I have a solid routine, I use this to tell me when I need to leave the house in the morning to catch my favorite bus, to help me figure out if I should get off to transfer in one place or another, etc.

Citymapper

Citymapper is best when you're new and still trying to figure out, at any given random time, the best way to get from Point A to Point B. It's what I use whenever I'm a tourist in NYC (or any other city with good transit) and it's what I used when I first started commuting by bus.
