Our struggle with Word and LaTeX in formatting journal submissions and academic assignments led us to build Typeset. It might help to use a highlighting app, something like Weava (weavatools.com) which will store and collect your highlights off to the side of the text so you don't have to keep flipping through pages. Source: about 1 year ago
