You can absolutely book your own trips through third party sites like expedia.com and booking.com, and arrange for your own transfers. The difference between using one and not using one is the ease of having one person handling everything (research, air travel, transportation, restaurant recs, etc). The only downside to not using a travel agent is that you are responsible for reaching out to those third party suppliers if something goes haywire and you could be spending hours on the phone trying to connect with a rep. With a travel agent, you just text/call them to let them know what's going on and they handle it for you (and can also reach managers faster in urgent situations).
