Mercari.jp is the second most popular. Don't get this confused with mercari.com, because while it is the same company, the listings aren't transferable. Mercari is basically like facebook marketplace, first come first serve. They also hate proxy services, so its harder for people not in japan to buy from them. I'll explain more in the proxy section. If you're just shopping around / looking for comparatives, then sites like apartments.com, and https://sfbay.craigslist.org/ are good for getting an overview, keeping in mind they have a bit of a bias in their numbers as they only compare / show what they have so using at least two sites to get a "baseline" would be best.
