Speaking very broadly there are 2 approaches: 1) Use a library like Apache Jena (for Java) or OWLReady2 (for Python). What these libraries do is enable you to take your model and create objects in your Java or Python program to manipulate it (query it, create instances of classes, set property values, etc.).
